Hey there! I think it depends on what you’re trying to do. You can do as I did below and create an additional class for the hole to have it be recognized separately. And I just used the Smart Polygon tool to quickly select it.
If you are saying you need the silver piece recognized as having the two holes, that would be accomplished through training the model. So maybe you can clarify why you are looking to “remove them” and someone might have a good solution for you!
